It is probably because of a setting in IE4 -5 called.
"Launced Browser Window In A Seperate Process"
under advanced
If that is checked all windows create there own session and therefore cause the problem you describe.
There isnt anything you do about but notify the users they must turn that off for your stuff to work or don't use multiple windows with session variables.
